Coronaviruses take their name from the crown of minuscule spikes that bristle from their surfaces. But the new coronavirus wreaking havoc around the world has a distinctive feature on its spikes a mysterious, loop-shaped oddity that, some researchers suggest, lets it attack a persons lungs with deadly precision.
This small addition might also explain how the coronavirus, SARS-CoV-2, can be transmitted from person to person early on, before symptoms set in making it so deadly it could spur a pandemic that has killed hundreds of thousands of people.
This microscopic loop has become an obsession of scientists, who are racing to decipher how the new coronavirus works and how to stop it. Figuring out how exactly the virus assaults the body is crucial for understanding what turned an otherwise common type of virus into one that can prevent people from going to work, hugging their friend, and going to the grocery store without a mask strapped across their face.
Any coronavirus that infects humans there are four everyday types that cause 10% to 30% of colds uses a spike as a sort of harpoon to attach to an otherwise healthy cell.
But SARS-CoV-2s spike is a bit different. Its genes contain unique instructions that form an additional loop of protein that sits midway on the stalk, between the tip and the rest of the virus. This loop, scientists are learning, could help explain why SARS-CoV-2 is so much more dangerous to humans.
When SARS-CoV-2s spike harpoons its prey, it docks to a receptor called ACE-2 found on the surface of some human cells.
Then, an enzyme a substance that, in this case, sits on a human cell and causes a reaction called furin cuts the loop, splitting the tip of the spike away from the stalk and the rest of the virus.
With the tip out of the way, the stalk then fuses to the cell and acts as a boarding ramp, pulling the virus into the cell and allowing the viruss single-stranded genetic material, called RNA, to invade the inside of the cell. The RNA hijacks the cells own machinery, turning it into a factory to churn out more viruses.
What weve got is a very unique virus. It is a bit of a Jekyll and Hyde, said Cornell University virologist Gary Whittaker, referring to the fact that it first attacks like a cold, and then turns deadly only late in an infection.
The loop of protein may help explain how differently SARS-CoV-2 infects humans compared to SARS, its closest human-infecting relative. Most cases brought on by SARS-CoV-2 are mild or symptomless, spreading infections with coughs and sneezes. But deadly cases look like SARS and its relative, MERS.

SARS and MERS both coronaviruses which caused outbreaks in the past two decades were relatively contained because infected people were usually only able to spread the virus at roughly the same time they were having severe symptoms, when the viruses were deep in the lungs. This less efficient method of attack allowed humans to know they were sick and to seek help and avoid other people before they could spread the viruses further.
With SARS-CoV-2, people become contagious early in an infection. Most people wont know theyre sick until three to five days after exposure, while many cases present no symptoms at all, allowing for its wide and invisible spread.
SARS was more than twice as deadly as the novel coronavirus, with a fatality rate of around 11% in every confirmed case, but because it was easier to contain in hospitals, the 2003 SARS outbreak led to 774 deaths before the virus died out. In contrast, because SARS-CoV-2 spreads early in an infection, it has caused upward of 300,000 deaths worldwide.
New research suggests that the protein loop found on SARS-CoV-2 is essential to its ability to infect human lung cells. Some viruses, notably HIV, Ebola, influenza, and dengue, also rely on furin to cut their proteins down to the smaller sizes needed to infect cells. A May paper published by German researchers in the journal Molecular Cell found that mutant versions of the novel coronavirus without the furin-targeted loop were unable to infect lung cells.
The furin site is likely needed to infect people, Columbia University virologist Vincent Racaniello told BuzzFeed News by email. While SARS-CoV-2 most resembles a coronavirus found in bats, Racaniello noted that bat viruses dont have a loop thats cleaved by furin.
Drugs that block furin might help hinder a coronavirus infection, the German researchers suggested. A similar proposed COVID-19 treatment blocks a different enzyme called TMPRSS2, which chops up the spike protein even more in the very last stages as the coronavirus RNA invades the human cell.
An even more recent study of the SARS-CoV-2 spike from Whittaker and colleagues, which is still under review by the iScience journal, found that many more cellular enzymes than just furin can cut the loop and allow the coronavirus to invade cells. That adaptability using whatever is available to start attacking cells may partly explain why the novel coronavirus seems to infect nose and throat cells richer in these other enzymes more easily than SARS does.
Some scientists disagree that the spike protein loop is the key to the infectiousness of SARS-CoV-2. Two of the authors on the Molecular Cell study, Markus Hoffmann and Stefan Pöhlmann of the Leibniz Institute for Primate Research, said it was important to keep in mind that SARS was able to readily infect people, even without the loop. Whittaker suggested that experiments in hamsters (a better model for the disease than mice, he said) might provide more answers.
Meanwhile, the genetic change that brought about the loop has fueled the unfounded conspiracy theory that the coronavirus was genetically engineered in a lab.
Indian researchers first observing the furin-triggered split, in January, called its resemblance to a similar structure on HIV uncanny, spurring an early round of conspiracy theories that the novel coronavirus was an engineered bioweapon. That study was quickly retracted, and subsequent studies have since strongly suggested that the loop is a natural mutation, and not one cooked up in a lab and accidentally let loose on the world.
Another study, published last week in the journal Current Biology, reported a newly identified bat coronavirus, which was found in a 2019 survey of Malayan horseshoe bats. It also has a spike split similar to that of SARS-CoV-2. The new bat virus, dubbed RmYN02, is 93.3% genetically identical to SARS-CoV-2 but its spike tip doesnt recognize the same receptor on human cells, making it harmless to people.
This finding is highlighting once more that the origin of SARS-CoV-2 lies in nature and not in a laboratory, Hoffmann and Pöhlmann told BuzzFeed News, because it shows loop-like mutations can happen naturally, without any help from bioengineering.
In reality, finding a loop cut by furin in a virus is like opening a book to a random page and finding the word the in it not very surprising, University of Nebraska bioinformatics expert Kate Cooper told BuzzFeed News. She now uses the retracted paper suggesting the virus was a bioweapon, she added, to teach my students why it is important to check your statistics.

Call for research into impact of COVID-19 on domestic animals

Vets in the US are calling for research into whether domestic animals may be susceptible to the COVID19 agent and what clinical signs can reliably be used to identify an infected animal.
A review of current knowledge of human coronavirus in animals has been published in the journal Vector-Borne and Zoonotic Diseases by a team led by Tracey McNamara, professor of pathology at the Western University College of Veterinary Medicine, Pomona, California.
In it, she argued grounds exist to question the widespread assumption that the human pandemic virus cannot be transmitted by domestic pets or livestock.

Implications

If other species provide a reservoir of infection, significant implications could arise for human health, the safety and viability of the food supply chain, and even national security, she said.
Evidence exists that cats can be infected by human coronavirus, and can go on to show both respiratory and enteric signs. Ferrets and big cats kept in zoological collections have also been found to harbour the virus.
But only limited information exists on what happens to dogs when they are exposed to the pathogen.

Surveillance

Veterinary practitioners and other professions with close contacts with domestic and wild animals will play an important surveillance role in identifying whether dogs or other mammalian species can either be infected, or become passive carriers of the virus.
The paper suggested creating a simple surveillance form listing potential clinical signs that can be quickly reported to a central data collection site.

Expect unexpected

Prof McNamara is noted for her work on the spread on West Nile fever virus in wild birds, horses and humans in the US during the 1990s.
She said public health officials in the US and abroad need to understand the main lesson learned during that outbreak of a similarly contagious zoonotic virus to expect the unexpected.
With regards to SARS-CoV-2 in animals, this admonition seems to have been forgotten, she said.
Anecdotal information and assumptions are no substitute for stringent studies. Absence of evidence is not the same thing as evidence of absence.

Abstract

A novel severe acute respiratory syndrome (SARS)-like coronavirus (SARS-CoV-2) is causing the global coronavirus disease 2019 (COVID-19) pandemic. Understanding how SARS-CoV-2 enters human cells is a high priority for deciphering its mystery and curbing its spread. A virus surface spike protein mediates SARS-CoV-2 entry into cells. To fulfill its function, SARS-CoV-2 spike binds to its receptor human ACE2 (hACE2) through its receptor-binding domain (RBD) and is proteolytically activated by human proteases. Here we investigated receptor binding and protease activation of SARS-CoV-2 spike using biochemical and pseudovirus entry assays. Our findings have identified key cell entry mechanisms of SARS-CoV-2. First, SARS-CoV-2 RBD has higher hACE2 binding affinity than SARS-CoV RBD, supporting efficient cell entry. Second, paradoxically, the hACE2 binding affinity of the entire SARS-CoV-2 spike is comparable to or lower than that of SARS-CoV spike, suggesting that SARS-CoV-2 RBD, albeit more potent, is less exposed than SARS-CoV RBD. Third, unlike SARS-CoV, cell entry of SARS-CoV-2 is preactivated by proprotein convertase furin, reducing its dependence on target cell proteases for entry. The high hACE2 binding affinity of the RBD, furin preactivation of the spike, and hidden RBD in the spike potentially allow SARS-CoV-2 to maintain efficient cell entry while evading immune surveillance. These features may contribute to the wide spread of the virus. Successful intervention strategies must target both the potency of SARS-CoV-2 and its evasiveness.

There is ongoing censorship, even in the scientific literature, to restrict publication of information contrary to the accepted narrative that COVID-19 is naturally-occurring.
What follows is not an analysis of motivations or an indictment meant to assign blame, but a history of scientific investigation that eventually led to COVID-19.
A recent news article published in the scientific journal Nature noted, that while it is important to find the origin of COVID-19 to prevent reinfection, it has been difficult pinpointing the source.
It is quite possible we wont find it. In fact, it would be exceptionally lucky if we land on something, said Lucy van Dorp, a geneticist from University College London.
It may indeed be impossible to identify a natural source, if COVID-19 was the product of bioengineering.
Although there are hundreds of scientific publications on coronavirus, a few relevant to the present discussion will be highlighted.
Coronavirus research did not begin with the severe acute respiratory syndrome coronavirus (SARS, SARS-CoV or SARS-CoV-1) epidemic of 2002-2004, but it was certainly accelerated by it.
Additional impetus for studying coronaviruses arose after the 2012 outbreak of Middle East respiratory syndrome (MERS or MERS-CoV).
Much of the scientific inquiry related to those two diseases has centered on a particular component of coronaviruses called the spike glycoprotein, which carries the ability for the virus to attach itself to a human cell and gain entry.
Obviously, understanding and interfering with the processes initiated by the spike glycoprotein could have prophylactic or therapeutic value.
Most of that research effort focused on the cascade of events regulated by the protein part of the spike glycoprotein, or S-protein, which has two sections, S1, primarily responsible for binding to the human cell and S2, driving fusion with the cell membrane and entry.
The S1 section contains a sequence of amino acids, the building blocks of proteins, called the receptor binding domain (RBD), which defines the coronavirus ability to bind to specific receptors, whether they be human or animal.
Sequence mutations occur frequently in coronaviruses, which can, gradually over time, produce a new RBD structure capable of transmission between different animals or between animals and humans.
That has been the consensus scientific opinion both for SARS and MERS, that it may have originated in bats, traveled through an intermediate animal host, civets and camels, respectively, and, along the way, acquired the ability to infect humans.
If such a contention is scientifically valid, then it is initially logical to presume that COVID-19 jumped from animals to humans in a similar fashion.
That notion was not lost on investigators of the initial SARS epidemic, who focused on the RBD within the S1 section of the spike glycoprotein in order to understand better the origin of the outbreak.
In 2003, the human attachment point for the SARS RBD was found to be the receptor for angiotensin converting enzyme-2 (ACE2), present in the lungs, kidneys, intestines and blood vessels.
As stated earlier, SARS may have originated in a bat population, but it was not the direct source.
In a 2008 bioengineering study designed to elucidate the origin of SARS, scientists spliced the SARS RBD onto a non-human-infecting bat coronavirus, thereby, producing a new viral entity of bat origin capable of infecting humans.
In a 2014 publication subsequent to the 2012 MERS outbreak to understand how bat coronaviruses transmit to humans, scientists discovered that not only was S1 binding important for human infection, but a cleavage or slicing of the S protein at the S1/S2 junction was an important event in the S2-mediated membrane fusion and cell entry process.
That is, the cascade of receptor binding, cleavage and membrane fusion determined by the structure of S protein are important factors regulating human transmissibility and pathogenesis.
It is now known that COVID-19, like SARS, uses ACE2 as its receptor and has a cleavage site at the S1/S2 junction.
According to the present conventional wisdom, a COVID-19 precursor, while circulating in a bat population mutated, acquiring the ability to infect humans, perhaps through an intermediate host, which was then transmitted to people either visiting or working in the Wuhan Seafood Market.
That conclusion is not as scientifically solid as some would like you to believe.
It was already known by the end of January 2020, that the initial patients hospitalized between December 1-10, 2019 had not visited the market and bats were not sold there.
The Nature article, The proximal origin of SARS-CoV-2, widely cited to support the theory that COVID-19 is naturally-occurring also raises some not so widely cited doubts:
Given the similarity of SARS-CoV-2 to bat SARS-CoV-like coronaviruses, it is likely that bats serve as reservoir hosts for its progenitor. Although RaTG13, sampled from a Rhinolophus affinis bat, is about 96% identical overall to SARS-CoV-2, its spike diverges in the RBD, which suggests that it may not bind efficiently to human ACE2.
In fact, COVID-19s RBD is nearly identical to that of pangolins (scaly anteater), not bats, but pangolins have been ruled out as the intermediate host for COVID-19.
One could be forgiven for concluding that COVID-19 has a bat structural backbone, but a pangolin-like RBD, something so far inexplicable according to the naturally-occurring theory.
Furthermore, COVID-19s S1/S2 furin polybasic cleavage site, a distinctive feature widely known for its ability to enhance pathogenicity and transmissibility in coronaviruses, does not appear in any of 45 bat, 5 human SARS, 2 civet, 1 pangolin and 1 racoon dog coronaviruses, that have S1/S2 junction structures otherwise identical or nearly identical to COVID-19.
That same study noting the absence of the S1/S2 cleavage site in other related coronaviruses compared to COVID-19 also clearly describes the techniques for inserting cleavage sites artificially.
The fact that no natural source of COVID-19 has been identified, that scientific evidence exists suggesting bioengineering and the clear ability to do so, all demand an expanded investigation as to its origin.

Speaking on the Global Meat News webinar on the epidemic, Dr Scott Dee of Pipestone Veterinary Services said he believes that ASF is already in North America despite the best efforts of the authorities to prevent it reaching the continent.
The chances of keeping the virus out of North America are very slim. We import a lot of product from China that the virus can survive in. My guess is that the virus has already entered the country and enters it regularly at port level. What we have going for us is that it hasnt jumped over to pigs so we havent seen it replicate. I think were getting bombarded with it at port level.
Impact on the pork market
If it does hit North America, Dee said it would have a dramatic impact on the sector. Were [analysts] estimating a $16bn loss to the US agricultural industry in the very first year, we wont be able to export pork and there will be an impact on other proteins.
He advised producers to ramp up biosecurity to the highest levels in order to prevent the spread of the disease.
During the webinar, meat director at GIRA Rupert Claxton explained that there will be a decline of 18m tonnes in China this year with another 6m tonnes gone predicted for 2020. He warned that while this would provide an opportunity to sell pork into China over the next five years, it wouldnt last forever. Claxton added that some producers are opting to neglect domestic markets in order to make more now but that this may require a rebalancing down the line.
Also speaking in the webinar was National Pig Association chief executive Zoe Davies who took us through what is being done in the UK to prevent the disease entering the country but said that current measures are not adequate and more needs to be done.
Chief executive officer of Global AgriTrends Brett Stuart rounded off the presentations and warned that China may never fully recover in terms of pork production and doubted if global producers would be able to make up the shortfall. He also said that some backyard producers in China are attempting to take advantage of soaring pork prices by restarting production without waiting for a vaccine to be developed in order to make money now.
These farmers are desperate and taking risks. They assume theyre going get ASF again but they stand to make up to $400 per head so are taking that gamble. This desperation in the market is not good for Chinese efforts to contain ASF and is leading to irresponsible behaviour.

Both Classic and African Swine Fever have the "potential" to be weaponized: "Diseases of particular concern for their bioweapons potential include smallpox, tularemia, plague, Newcastle disease, FMD, classical swine fever (hog cholera), avian influenza, African swine fever..." 

If in this new weaponized form they have the crossreactivity with the Porcine Coronaviruses, they can be disguised and misdiagnosed as such. In other words, CSF or ASF can be misdiagnosed as Sars-Cov-2 on the basis of the tests, and it is also possible that the concomitant infections can be present.

One of the newly described signs of Covid-19, the "Covid toes", especially prevalent in children, can have the same pathogenic mechanism as "reddening of the ears" which "is a common sign of African swine fever in pigs." 



This hypothetical mechanism is the peripheral coagulopathy

Coagulopathy, disseminated and in various organs, appears to be the key sign, hypothetically, in both conditions: in the clinical picture of what is called "Covid-19" and ASF. 

Furthermore in the epizootic of ASF and the coronaviruses infections in pigs in China in 2019, apparently both conditions were present, and they might have run concomitantly"New SARS-like virus from bats implicated in China pig die-off", the article reported even earlier, in April of 2018. 


Further research is needed to clarify these questions, and the greater attention should be payed to the differential diagnosis of Covid-19 with ASF, CSF, Porcine Coronaviruses Infections, and other zoonotic or potentially zoonotic conditions. 


The possibility of "zoonotic jump" of Porcine Coronaviruses was addressed in the veterinary (and Pig Industry) literature in 2018, in the article titled: "Pig coronavirus potentially harmful to humans"Were very concerned about emerging coronaviruses and worry about the harm they can do to animals and their potential to jump to humans... This concern was expressed about the "Deltacoronavirus" but it also involves Sars-Cov-2. 


The case of the interspecies transmission was documented in 2005 after the Sars epidemic in China. "SARS-associated Coronavirus Transmitted from Human to Pig: Severe acute respiratory syndromeassociated coronavirus (SARS-CoV) was isolated from a pig during a survey for possible routes of viral transmission after a SARS epidemic. Sequence and epidemiology analyses suggested that the pig was infected by a SARS-CoV of human origin."



The epicenters of Covid -19 in the pork plants are the direct indication of this hypothetical connection. 


This subject of Porcine - Human cross species transmission is especially important in the light of the recent studies refuting the proposed earlier explanation of bats and pangolins as the sources of the Sars-cov-2, and focusing on the specific human source as the origin of the Infection


These studies added more validity to the man-made hypothesis of the Covid-19 origins. It is worthwhile to mention that the previous human Coronavirus infections, Sars and Mers were also viewed as man made and the engineered bioweapons. 


This thinking correlates with the views of such noted researchers as Luc Montagnier and others on the Lab origins of Sars-Cov-2.
